She claims that your complaints are not based on concrete arguments. So I think one way to proceed would be to organize a detailed list of such arguments.

Some scattered, sample ideas that come to mind would be:

Given that "completely objective" evaluations are possible, then what are the "subjective values" that the Center depends on intentionally or unintentionally?
Why hasn't the Center and any of the sources it cites looked at the Lithuanian Nationalist Party's role in the Holocaust and considered his role as the leader for the LNP for all of Zemaitija?
Why hasn't the Center published Skirpa's memoirs and related documents and why aren't they mentioned in that long list that she compiled?

My thought is to go through the Charter for the Genocide Center (PDF) and to note the major failings and then write them up concretely. But some of the major failings are:

they are supposed to evaluate and hold responsible the organizers of genocide and crimes against humanity - but why haven't these crimes against humanity been named? and why haven't any Lithuanian organizations such as LNP and LAF been held accountable?
why haven't they published relevant historical materials - such as Skirpa's memoirs?

Genocido centro įstatymas

We want the Genocide center to follow its mission in the following ways:

Identify criminals

recognition of criminality of organization and agencies
to identify Lithuanian organizers and perpetrators of genocide and crimes against humanity
provides information about victims (Grant's family)

Establish their guilt

establishes the facts of genocide and repression
searches for documents related to genocide and resistance
prevents obstruction

Condemn their actions

to restore historical truth and justice (note falsification of documents)
to reveal the essence of totalitarian regimes and the system of genocide - collaboration between Germans and Lithuanians

Change policy

determines the questions to be investigated
offers recommendations for naming streets
to memorialize genocide victims
to memorialize freedom fighters

Dissemination

to effectively disseminate historical information
seeks to make criminally accountable the organizers of genocide and the organizers and perpetrators of other crimes against humanity and war crimes
seeks to ensure an active and effective dissemination of historical memory and suitable acquaintance of valuable historical information to society, especially the youth
I.2. the Center is a state agency investigating all of the manifestations of genocide and other crimes against humanity and war crimes, the persecution of Lithuania's residents during the occupations, and also the processes of reistance, the initiation of legal evaluation of genocide organizers and perpetrators.
II.4. the work of the Center is to restore historical truth and justice, to investigate genocide by and resistance to occupying regimes in 1939-1990, and to memorialize freedom fighters and genocide victims, and initiate determination of criminality of the consequences of the occupation
II.5.1 ... forms the state politics on these questions - determines the questions to be investigated - coordinates work done by all other insititutions
II.5.2 ... collects, systematizes and generalizes information about crimes committed by occupying regimes, reveals the essence of totalitarian regimes, and the system of genocide, crimes against humanity and war crimes ...
II.5.3 ... collects, analyzes and overviews material about resistors to occupation
II.5.4 ... publishes scientific, informational, analytic materials, publishes journals about the genocide of and resistance by residents of Lithuania, organizes scientific conferences, participates in the programs of other organizations
II.5.9 ... investigates archival material and provides information to individuals and organizations about victims
II.5.12 ... coordinates the building of monuments by the state and NGOs, offers recommendations in memorializing the battle for freedom, naming streets, schools, etc.
II.5.16 ... concerns itself with the search in Lithuania and other countries for documents related to genocide and resistance, their return or the acquiring of copies, and collects all manner of materials
II.5.17 ... initiates the recognition of the criminality of organizations and agencies which perpetrated genocide and the persecution of Lithuanian residents
II.5.18 ... establishes the facts of genocide and repression of Lithuania's residents and presents material to Lithuania's justice agencies
II.5.23 ... verifies, analyzes and publishes documents from the USSR special agencies (KGB, etc.)
V.8.1 ... all archival material (including personal testimonies of all kinds) in Lithuania and other countries is to be collected and analyzed and may not be obstructed
V.8.2 .. the laws hold accountable people who are obstructing the Center's investigations and hiding or destroying material or refusing to testify

I.2. Centras ... yra valstybės įstaiga, tirianti visas genocido bei kitų nusikaltimų žmoniškumui ir karo nusikaltimų apraiškas, Lietuvos gyventojų persekiojimą okupacijų metais, taip pat ginkluoto ir neginkluoto pasipriešinimo okupacijoms procesus, inicijuojanti genocido organizatorių ir vykdytojų teisinį įvertinimą.
II.4. Centro uždaviniai -istorinės tiesos ir teisingumo atkūrimas, okupacinių režimų 1939 - 1990 metais vykdyto Lietuvos gyventojų fizinio bei dvasinio genocido ir pasipriešinimo šiems režimams tyrimas, laisvės kovotojų ir genocido aukų atminimo įamžinimas, okupacijos padarinių teisinio įvertinimo inicijavimas.
II.5.1 ... formuoja šiuo įstatymu apibrėžtos srities tyrimų valstybinę politiką: nustato tyrimų kryptis ir metodiką, formuluoja darbo problematiką, sudaro ilgalaikes bei trumpalaikes genocido ir rezistencijos tyrimo programas ir jas realizuoja, koordinuoja visų kitų institucijų vykdomus šios srities tyrimus;
II.5.2 ... renka, kaupia, sistemina ir apibendrina medžiagą apie okupacinių režimų įvykdytus nusikaltimus, atskleidžia nusikalstamą totalitarinių režimų esmę, genocido bei kitų nusikaltimų žmoniškumui ir karo nusikaltimų vykdymo sistemą;
II.5.3 ... renka, analizuoja ir apibendrina medžiagą apie pasipriešinimą okupaciniams režimams, pogrindinių organizacijų veiklą, partizanų judėjimą ir laisvės kovų dalyvius;
II.5.4 ... skelbia mokslinę, informacinę, analitinę medžiagą, leidžia leidinius apie Lietuvos gyventojų genocidą ir pasipriešinimą okupaciniams režimams, rengia mokslines konferencijas, dalyvauja kitų institucijų ir valstybių organizuojamose programose;
II.5.9 ... tiria archyvinę medžiagą ir teikia informaciją juridiniams bei fiziniams asmenims apie okupacijų laikotarpiu žuvusius, dingusius be žinios, represuotus, persekiotus, nukentėjusius nuo 1939–1990 metų okupacijų Lietuvos gyventojus ir karius savanorius bei laisvės kovų dalyvius;
II.5.12 ... koordinuoja valstybės ir savivaldybių institucijų ir įstaigų ar asociacijų iniciatyva vykdomą paminklų statybą, sudaro šių paminklų sąvadus, konsultuoja, teikia rekomendacijas ir metodinę pagalbą įamžinant laisvės kovas (statant paminklus, kuriant kino filmus, suteikiant pasipriešinimo dalyvių vardus miestų aikštėms ir gatvėms, švietimo įstaigoms ar kitiems objektams)
II.5.16 ... rūpinasi dokumentų, susijusių su genocidu ir rezistencija, paieškomis Lietuvoje ir kitose valstybėse, jų susigrąžinimu ar kopijų įsigijimu, kaupia rašytinę, foto -, fono-, filmuotą medžiagą apie genocidą ir rezistenciją
II.5.17 ... inicijuoja visapusišką genocido ir okupacijos padarinių teisinį įvertinimą, taip pat genocidą ir Lietuvos gyventojų persekiojimą vykdžiusių organizacijų bei žinybų pripažinimą nusikalstamomis;
II.5.18 ... fiksuoja genocido ir Lietuvos gyventojų persekiojimo faktus ir teikia medžiagą apie konkrečius genocido vykdytojus valstybės teisėsaugos institucijoms; bendradarbiauja su šiomis institucijomis, deleguodamas savo atstovus į darbo grupes, vykdančias tyrimą ir turinčias ikiteisminio tyrimo teisę; gali būti pareiškėju teismuose dėl genocido bei kitų nusikaltimų žmoniškumui ir karo nusikaltimų;
II.5.23 ... tikrina, analizuoja ir skelbia buvusios SSRS specialiųjų tarnybų dokumentus.
V.8.1 ... Lietuvos gyventojų genocidas ir persekiojimas tiriamas renkant ir analizuojant visą Lietuvoje ir už jos ribų esančią archyvų medžiagą bei dokumentus, liudytojų, dalyvių ir aukų parodymus bei prisiminimus. Genocido tyrimas ir istorinės tiesos nustatymas negali būti stabdomas jokia dingstimi.
V.8.2 .. Už Lietuvos gyventojų genocido tyrimo trukdymą, vilkinimą, turimos medžiagos bei informacijos slėpimą, naikinimą, atsisakymą liudyti fiziniai ir juridiniai asmenys atsako pagal Lietuvos Respublikos įstatymus.
